Can the file become larger?

Yes. The hidden text layer and embedded fonts can increase the file size.

Should I skip pages that already contain text?

Skipping helps avoid duplicate text. A page with both scanned content and a small amount of existing text may still need recognition; turn off skipping for those pages and review the result.
